So far were going to stay in Tokyo for 5 days, hakone for one night, Kyoto and Osaka for a few days then back to Tokyo

Hakone for 1 night is good. Try to get the fastest train trip there though bc some much longer than others. I think you need 3 days in Kyoto if you want to see the best/busiest temples. Tasting menu at Giro Giro is a must experience in Kyoto. Depends on your interests what you see in Tokyo, but lots to fill a week. I have lots of other ideas too, if you want.
