Tokyo Disney is only 30 mins away. If the park is open late, you may be able to go there for a few hours. We went to the Disney Sea park and it was awesome - most of the rides are different from the US parks.

If you want to venture in to Tokyo, I would say go to Shibuya (where the famous crosswalk is). It's busy, lots of restaurants and shopping.

I know the fish market is open really early in the morning, so might be something to do in the wee hours!

Just had a 6 hour layover in Haneida this December. Go explore Tokyo! Unlike Norita, Haneida is closer to the main city. It's a 30 min subway ride to Shibuya. And Harijuku was another 2 or 3 stops away from that. Just leave yourself plenty of time to make your way back for your next flight, but seriously that's the best thing you can do. And the time just disappears pretty quickly when you're out exploring.
