We are just finishing up a similar trip - we stayed in Halfiax at a fantastic air b'n'b in the Hydrostone District. It was close to Fort Needham, which has a great play structure for kids up top, and the kids really enjoyed the train ride around the Halifax waterfront area. They absolutely loved the Discovery Centre in that area too. Outside of the city, I highly highly recommend Hope for Wildlife, it was an amazing tour, lots of rescued creatures to see, and a tv show to watch about the animals they save.
In PEI, the beaches are amazing. Right after driving over the bridge we went west for a few minutes to Chelton Beach - red sand, warmish ocean. It rained on our Cavendish day so can't speak to the beaches there. Anne of Green Gables was cool for the kids as they had some nice walks and a little scavenger hunt, though many of the activities will be too old for a 2 year old.
If you eat in Charlottetown, Brackish is a nice place to eat with a 2 year old as they have an outside picnic and play area for them to run around.

Peggy's Cove, do Cape Breton and the Cabot Trail. So many beautiful hiking trails, camping and Highlands National Park is awesome. Neat Gaelic School. Summerside on PEI had a lively Farmers Market as well as Anne of Green Gables National Historic site and Lucy Maude Montgomery birthplace etc. Great beaches starts with a 'C' can't remember name. Go buy lobsters from the docks. We did in Cape Breton in May. Great price and so tasty!! Eat where the locals eat. Just ask the locals. Everyone was so down to earth and FRIENDLY
