Lucky you! Try to stay at a Ryokan (guest house) while you are travelling. They are wonderful. There are some in Tokyo. There is a huge price range, from really inexpensive and basic (sharing bathrooms) to luxury. If you are the kind of person who requires a name brand hotel, be prepared to pay. I have stayed in all kinds of Japanese hotels and have always found them comfortable and clean. I highly recommend travelling to the west coast - Kanazawa or to the mountains—Nagano or Matsumoto. Kyoto, too of course. Investigate how much train travel you'll do, to figure out if a JR pass is a good idea. It can save money.

Kanazawa is a great recommendation it's outside the tourist attractions. Find a business man hotel by far the cheapest you'll find but very basic. Or try a capsule Inn best sleep I had on my trip. There are also lots of hostels that feels like a ryokan

There is a hotel very near Kanazawa station that was newly opened in fall 2006. It has an onsen on the rooftop. Basic accommodation, very convenient with something special if you know.

The nicest hotel room I've ever seen was at the FourSeasons Hotel in Kyoto (our friends invited us to see their room). I might stay there if I had $$$$$.

Hi all! I'm looking to go to Tokyo Japan in mid January 2016 for a conference there. Looking to stay for around or a little over a week. We plan on taking the train to the other cities outside of Tokyo for a bit of sightseeing while we are there. Does anyone have any suggestions on when is the best time to look at the flights? As well as any suggestions on accommodations will be greatly appreciated! Thanks!
