You can probably do a loop in a day:
Yokosuka - take a boat cruise to see the naval base
Kamakura - visit the Great Buddha
Enoshima - a nice seaside town with views of Mt Fuji (weather permitting), a must for any Slamdunk fans

Odaiba Decks shopping mall. Has a recreation of old Japanese market street inside. Lots of fun games and arcade and fun shopping. Also a bunch of rides and VR style stuff, giant robot outside, massive Daiso dollar store for souvenirs.

Team lab is my best pick for indoor tokyo activity. From tokyo you can do a lot of trips for a day depending on how comfortable you are sitting on a bus or a train, hell even a plane if the jetstar gods decide to keep schedule.
