"Japan" is pretty broad. That's like saying "I'm going to Canada, where should I stay?"
Ian
Do you intend to do all of this in one trip?

The Asakusa area in Tokyo is a great spot. It is busy but not noisy like Shinjuku, Shibuya areas. A good place for a family stay. The transit (train) system in Tokyo is very well connected to don't worry too much about where you stay. Everything is easily acccesible.
In Kyoto I stayed at the Nishiyama Ryokan. Its more like an Inn than a hotel. They take time to get to know you and recommend places to eat/sights to see and how to get there. The owners were lovely and they left me a little gift in our room because it was my birthday. Kyoto is a lot easier to navigate and just like Tokyo transit system is done very well. We mainly used the buses there.

Tibet might be tricky--I've read where you have to go there in an organized group, and a posting on trip advisor mentioned that permits for travel there have now been cancelled. A travel agent would have current knowledge and advice.

Thanks everyone for all the info!! We want to go to Tokyo and visit the Great Wall of china. Yeh I think we may give Tibet a miss then. Maybe do India instead. Yes want to do all this in one trip.

Stay at the Novotel Peace Hotel in Beijing! Its very close to Tiananmen Square & get a local tour once you get there through the hotel or any other tour group, its cheap and they will take you to the wall for the day! you can cater it to what you like once you are there (ie. hiking up the wall, taking a chairlift up and slide down).
Ian
I agree with Kolina. A hotel close to Tiananmen Square is a great location. Moreover, an English-speaking tour to the Great Wall is a good idea. The tour will likely last a day but include lunch together with some other attraction such as the Ming Tombs or Summer Palace. Finally you shouldn't visit Beijing without seeing Forbidden City which is right off Tiananmen Square.

Family Trip to Japan, China, and Tibet: A Detailed Guide
Travelling with family can be a wonderful experience, and a trip to Japan, China, and Tibet promises to be an unforgettable adventure. Here are some suggestions to help you plan your trip.
Japan
May is a great time to visit Japan as the weather is mild, and you might be able to catch the tail end of the cherry blossom season. For a 4-5 star hotel in Japan, consider staying in Tokyo or Kyoto.
- Tokyo: The Ritz-Carlton Tokyo, Palace Hotel Tokyo, and The Peninsula Tokyo are excellent options for luxury accommodation.
- Kyoto: Some top-rated hotels in Kyoto include the Hyatt Regency Kyoto, The Ritz-Carlton Kyoto, and the Four Seasons Hotel Kyoto.
While in Japan, you can explore the bustling cities of Tokyo and Kyoto, visit historic temples and shrines, experience traditional culture, and indulge in delicious Japanese cuisine.
China and the Great Wall
Visiting the Great Wall of China is a must-do for many travellers. The best way to see the Great Wall is to stay in Beijing, which offers easy access to various sections of the Wall.
- Beijing: Some top-rated hotels in Beijing include the Waldorf Astoria Beijing, The Peninsula Beijing, and the Rosewood Beijing.
In addition to the Great Wall, Beijing offers attractions like the Forbidden City, Tiananmen Square, and the Summer Palace.
Tibet
Tibet is a unique and captivating destination, but it's important to note that travel to Tibet can be challenging due to the high altitude and restricted access. The best way to visit Tibet is to join a guided tour.
- Lhasa: For accommodation in Lhasa, consider hotels like the St. Regis Lhasa Resort, the Shangri-La Hotel Lhasa, or the Brahmaputra Grand Hotel.
In Tibet, you can explore the capital city of Lhasa, visit the Potala Palace, and experience the unique Tibetan culture and Buddhist traditions.
Planning a multi-destination trip like this requires careful coordination and advanced booking. It's recommended to work with a reputable travel agency or tour operator to ensure a seamless and hassle-free experience.
