Which Cities Should We Visit for a Day or Two During Our 16-Day Trip to Japan?

We are traveling with my family ( couple + 15 years-old) to Japan in June for 16 days, starting in Tokyo and finishing in Osaka.
I'm looking for recommendations to where to stay in Tokyo and Kyoto. We would like to go to a capsule hotel for a day and the same for a ryokan.
We are planning to visit other cities for a day or two but not sure where yet, any suggestions?

I am doing a similar trip in April!! We booked mostly airbnb’s. and booked SYOENSO HOTEL in Kyoto for our Ryokan. We are going to visit Osaka and Nara as well!

The millenials in Kyoto is really good capsule hotel. I was there in November and had an amazing time! The location is fabulous.
If you're traveling to multiple cities I highly recommend getting the JR Pass. It gave me a lot of flexibility to go from place to place.
But if you're only going to Tokyo to Kyoto, the passmo card gives greater Connectivity.

Osaka - stay at Hotel Trusty that is close to Shinsaibashi stores. Was there last Nov and going back this April .

I recently stayed at Kyoto Arashiyama Onsen Kadensho. Booked it through Rakuten Travel. The service there is amazing. When you check-in. You leave your shoes in lockers. The whole place has tatami. Yukatas are provided in your room. If it’s not the right size (Japanese sizing run very small) you can call and ask for larger size. Dinner and breakfast is included. When booking you must select a dinner time. The dinner will make you feel like your in an episode of Anthony Bordain. There are gender separate onsens and private outdoor onsens. You just que up for the private ones. There are free refreshments and popsicles in the lobby. There is also free Ramen at midnight. It’s a close walk to the bamboo forest.

I stayed at a traditional Japanese Ryokan in Mt. Koya. It was incredible, in the morning there is a Bhuddist ceremony and they have an onsen.

I also highly recommend doing this. It was a highlight of my trip. We stayed at the Ekoin temple though. The journey up the mountain is beautiful, the cemetery is incredible, and it was amazing to be able to engage with the monks!

Cheap capsule hotel located right in the middle of Shinjuku. Clean, segregated into men's n women's floors.

Consider stopping by the Himeiji Castle in Nagoya, mid-way between Tokyo n Osaka. You'll see the castle when you exit the train station...just follow the "yellow big road" ; )

MyCube in Asakusa, Tokyo was a great experience for a capsule hotel! The airbnbs in Kyoto and Tokyo were also great. I would also consider a Japan Rail Pass to travel between cities.

I have booked a robot hotel for Tokyo (Henn na Hotel Tokyo Hamamatsucho) and 1 day capsule hotel (Nine Hours Asakusa)
In Kyoto, we are staying in a private room with private bathroom at Piece Hostel Sanjot Sidhu
I sent you the info for whoever is looking for nice accommodation for 3 and not too expensive.
