japan-guide.com is the best for planning a Japan trip. Tells you what to do in most places you'd want to visit, and amazingly clear transport instructions.
I spent a month there. So many amazing places but if I had to pick one not-so-obvious place to visit, I'd recommend Koyasan. Stunning place and just super interesting.

Definitely try to get over to Hiroshima for a few days if you have the time, apart from the obvious reasons, there are plenty of other day trips and things to do there too

Google '100 things to do in Japan' or same for Tokyo, and just pick through them what appeals to you. There's also Tokyo Cheapo if you're on a tight budget.

YouTube "begin japanology" - great series with literally everything you need for Japan - I'd definitely check out Tokyo and then make my way south to Okinawa as well - just to check out the tropical side of Japan - cheers dude

Joe for now definitely Osaka, Tokyo, Kyoto and Hiroshima. I'm thinking of Hokkaido as well but depends on what I find in terms of research
