Definitely get the Hakone 3 day pass, if only so you don't have to fumble around with exact change. Transportation is frequent and easy, and make sure to pick up the bus map. Google is pretty good about giving correct information about the schedule.

Look into the 2-week JR Pass, especially if you plan to visit Kyoto and Osaka. Depending on how you plan your travels, you could maybe even get just a one week JR Pass.
Nikko is a nice little city 2.5 hours north of Tokyo. Lots of temples and hiking.
Wifi is pretty good in the cities, but if your phone is unlocked, you could get a data-only sim card for your trip. I had one and it was great being able to pull up google maps no matter where I was.
