we stayed in the akasaka mitsuke area in Tokyo and it was awesome. not tourist at all. lots of Japanese hotels and great little restaurants. very inexpensive. very little English but there were signs and we muddled through

We stumbled upon Cat Cafe Temari no Ouchi. It's in Kichijoji, ~15 mins walk from the Studio Ghibli Museum and was wonderful. They have midget cats!

Make sure you go to a ramen bar and don’t be afraid to try karaoke- you get your own private room and can order great snacks and drinks.
Also I recommend staying in a ryokan and try out the onsen. It’s so relaxing. Hakone is not that far from Tokyo.

Go to Ginza and go to the fancy department stores- the bottom floor is usually food/grocery and it’s amazing how they package things and how crazy expensive things are!
A Japanese baseball game is pretty fun too.

Hakone is a great day trip or better yet, spend 1 night there in a hotel that has an onsen (hot spring). It's amazing. We stayed at Hotel Okada in a traditional tatami room.

Dozens of places I could recommend in the Tokyo area but I'm going to recommend a day trip to Kamakura on the coast. On a ten day trip to Tokyo, I ended up going there twice. It's an hour and a half trip to a small town on the ocean with beautiful shrines, giant Buddha, and good food. When the never ending sea of humanity that is Tokyo gets to you, it's a beautiful escape.
