Stay near Kyoto Station - recommend a private hostel room over expensive hotels and icky business hotels (that usually come with pay by the 15 minute porn movies).

We didn't stay in Kyoto only visited but when we did stay in Tokyo we just booked through booking.com and Agoda

Rinn Shichijo Ohashi Bridge is a good, affordable spot!
- 15-20 min walk to Kyoto Station
- 5 min walk to Keihan Main Line, which brings you to places like Gion and bus stops leading to Kiyomizu-dera
- has an in-room washing machine (it also has a dryer, but Japanese dryers don't typically dry clothes fully)
- walking distance to Kyoto Nat'l Museum

We stayed at the Mitsui Garden Hotel. It was very affordable. The receptionist actually lived in Ft McMurray for 3 years before returning to Japan. They offer rooms with kitchenettes. However the beds were a bit hard

Wow this post really makes me want to visit again. Kyoto is friggin beautiful. We only did a day trip when we went (immediately figuring out we should've stayed in kyoto longer as it was the best part of our Japan trip). Definitely wear a good pair of walking sneakers for all of it. All of Arashiyama (the town, Monkey Park, Bamboo Grove), Gion district, Fushimi Inari (just don't expect this place to be as empty as it was in Memoirs of a Geisha haha)
And eat EVERYTHING.

airbnb is the way to go. Cheaper and more space. Can do day trips to Nara and Himeji castle, both well worth seeing. Within an hour or 2 by train.

Have lunch at the Tenryu-Ji temple (next to the bamboo forest). Tasty and a really good cultural experience!

I recommend If you only have 3 days, then stay close to Kyoto station so you have quick access to all the bus routes.
