I definitely recommend staying down town San Jose for at least two nights, loads of great things to check out in the city. Playa Jaco is nice as well, small surfing town on the coast. You can easily get around with uber, be weary of cabs as they tend to rip you off

Tamarindo and playa conchal, playa flamingo on the west coast. San Jose stay downtown and go to the museo de Oro! Amazing pre-Columbian gold

We rented a nice condo just outside of playa portrero and playa flamingo. It was right on the beach with a lovely pool and walking distance to a number of restaurants and a couple of small grocers.
But quepos was very nice as well and close to Manuel Antonio park and beach.

I recommend balancing your trip with adventure but also to learn about the culture and the nature they have. Go on a bird walking tour. Go on a cultural tour of San Jose. These are becoming less popular activities that are important to Costa Ricans but are overshadowed by all the adrenaline tours. Go on a safari tour that takes you to a local farmer's house in Arenal (Canoa Aventura)
