Prague bus and public transit is pretty amazing. We stayed at an airbnb around prague 5 area. It takes 15 minutes by bus to get to downtown and we got very nice apartment for 200 usd for 4 nights...

Mgallery old town. It was awesome and got a great deal. Sign up for Le Club Accor awards program and there are often 40% off. Paid 89 cdn a night with breakfast and location was great.

We just stayed in Prague at this airbnb a couple weeks ago and it was great! It is right in the middle of everything, walking distance to the Old Towne which is 5 mins away. It's also just around the corner from the place Lokal which Diane mentioned! Great place for good, cheap food and beer!

As for restaurants, I just love Restaurant Pod Věží: http://www.podvezi.com/restaurant-pod-vezi - they also serve lunch specials that are cheaper than regular menus.
As mentioned above, Prague has an excellent public transit system - metro, buses and trams. So you don't have to stay right in the Old town
