2.5 weeks is a great amount of time - I'd suggest limiting yourself to 3-4 key locations to not overwhelm yourselves with too much travel. Tokyo, Osaka and Kyoto are lovely. There are lots of day-trips you can take out of those cities. My favourite day trips were to Nara, Arashiyama, Hakone and Mitaka (for the Ghibli Museum).
As for what to do and what to eat, there is no shortage! It really depends on what you're interested in. If you're interested in temples, spend more time in Kyoto. If you're interested in night life, Osaka and Tokyo. Tokyo for shopping and wandering around interesting streets.
Look into getting a JR pass if you plan on travelling around a lot. You can't purchase them in Japan so you need to buy in advance. Get a Suica/Pasmo card when you get there for ease of travel in the subways.
My first trip to Japan was in August and it can get incredibly hot. Like, I was getting heat rashes. The humidity can be very high. Pack very light, airy clothing!
If you need any specific info, let me know. I've been to Tokyo, Osaka and Kyoto twice!
