I've stayed at the Hyatt Embarcadero and it was great. Walking distance to Union Square and Pier 39 (about 20 minutes) but cabs and streetcars are everywhere and inexpensive. San Fran is a very walkable city because it's small in terms of square footage.

We stayed at the Radisson on Fisherman's Wharf. We really liked the location. The hotel was good too, very comfortable sleep number bed.

the metropolitan - it's just a few blocks off haight street so you are close to lots of good stuff but not in the super touristy pier area. nothing fancy (no room service etc) but is quaint & reasonably priced. we walked to lots of areas from there and cabs aren't expensive. we also took the bus downtown.
