Not June to September ... Much too humid and hot, September is very wet. Winter is really mild compared to ours.

Very depends what you wanna do there . If you wanna see Sakura then go there between end of March and beginning of April. Or go in winter for their hot spring!

Fall and spring. Late March and April is best if you want to see the cherry blossoms. Late April and mid May is best if you want to see the flower fields in full bloom (very pretty, totally recommend them). Hakone is especially pretty in October!
