Shinjuku is very big and incredibly busy, so if it's your first time to Tokyo, I'd recommend staying a few drops away on the yamanote line. We usually stay in gotanda. It's very easy to get to Shinjuku from there and it's less overwhelming. Just my 2 cents... Tokyu stay hotel is perfect.

I stayed at Sun Rich Kyoto Station Guesthouse with two other people while travelling Japan March 2014.
