JR Pass will be the most comprehensive for getting around Tokyo and Japan!! I don't remember even buying other tickets or passes and we did Kyoto, Tokyo, Hiroshima, Osaka.

You can load up a transit fast pass at most 7Elevens for one of the local Tokyo lines. You can use that for snacks at the station as well.

JR Pass is only good for JR lines. When you get to Japan, get a Suica or Pasmo card so you can take all other local rail lines. You can even use those cards to pay at convenience stores and vending machines.
